The main problem for the Kryptonians, is the Asgardian Thor.
Currently, the God of Thunder has the Thor Force, and Odin lives inside Mjolnir, meaning his powerful hammer has a mind of it's own.
Thor could take out an average Kryptonian, however, five or more of them could overwhelm and defeat him.
Another problem for the Kryptons is Hulk, who has a headset that can up his power. Bruce Banner is in control as well, so it would be difficult to take him out whilst he has brain and brawn.
One way Marvel could win is if the Avengers, X-Men, Venom, all street tier heroes, The Thing, Human Torch and Invisible Woman buy the smartest minds' some time.
Moon Girl, Iron Man, Mister Fantastic, Doctor Doom, Charles Xavier and others could find a weakness like red sun energy and extremely loud noises and utilise it.
On the other hand, Kryptonians are extremely powerful, so characters like Spider-Man, Blade, Deadpool, Wolverine and Captain America wouldn't be able to do anything to harm them, they would have to try to distract them, but Kryptonians are way too fast for them as well.
Thor, Hulk, Blue Marvel, Hercules, Jean Grey and Scarlet Witch would get overwhelmed even with the rest of the heroes alongside them.
Kryptonians would also get stronger when they're on Earth, with the power of the yellow sun enhancing them, meaning they would get progressively stronger until they can take out teams like the X-Men in an instant.
In conclusion, it would take approximately 50 Kryptonians to take over Marvel's Earth.
