Firstly, the main villain should be Mister Freeze as he is underrated and amazing.
Secondly, the streets of Gotham are flooded and which Batman villain can breathe underwater? Killer Croc, he would an amazing side villain.
There could be some of the Riddler soldiers who didn't get captured by the police and Batman could hunt them down leading to a Killer Croc fight. Another side villain could be Penguin again since he is now the biggest crime lord.
Whilst hunting for the Riddler soldiers, Batman comes across he mayor`s son who wants revenge and becomes Robin.
Jim Gordan will help keep citizens safe whilst Batman tries to get the water out of Gotham.
It could be called Batman; Heart of ice.
Mister Freeze would try to find a cure to use on his wife and breaks Riddler out of Arkham because he`s a genius and with Riddler escaping, you know who ese could? Joker could escape and set up the next film.
The final battle could have Riddler betray Mister Freeze but still gets captured by Batman and a fight between Freeze and Batman.
